one of our vehicles has quite a few rock chips, hood and some on the side of the body. A few have rust in them.

How hard is this to fix myself, I can get touch up paint but worried I won’t get the rust out of the small chips without damaging the surrounding paint.

Anyone have an idea of what a body shop would charge to go over the car and fix the chips

There is no good for for that short of repainting and that's what a body shot will tell you. Touch up paint will make it look better but it will still be visible. I agree with @BatteryOaksBilly , find a local dent removal place and see who they recommend for chips because short of repainting they'll be your best bet.
The other battle you'll face is getting it to actually match. Modern paints are a lot more complicated mixtures then older blends and getting a perfect match isn't easy. Most insurance companies will cover 2 or 3 blend attempts to allow the repair shop to get a better match. When blending they're covering a larger area so making it look like it matches is a little easier then just a chip here and there.

I once let a Jeep door without the strap hooked up get away from me. It came around with so much force the rear view mirror put a dent bigger than the palm of your hand in the cowl. One of those folks came and with a little tool reached the dent from underneath and R O L L E D it right out. You could Not tell it had ever happened. Magic I tell ya..Magic!!
